Much of Ninja's 2,700-foot-long course goes through the woods of Magic Mountain's Samurai Summit area.  It also passes above and below the Jet Stream log flume ride.

From 1974 to 1981, the Dragon cable-powered railway shuttled riders between the back of the park and the top of the "mountain" in the middle of the park.  The ride was dismantled in 1988, but parts of its upper station were repurposed as Ninja's station.
